2006 Subaru outback 2.5 XT Limited proprietary code 46B4 / 53B0

Hi All,
I bought the above about a month ago and trying to get it running. Right now it starts up and idles and revs but very rough. My ilink 400 is spitting out two codes and I wanted to see if anyone knew what they were? The PO put in a engine because the other one locked up. Engines were same model/same year

46B4 proprietary code
53B0 proprietary code

Compression is good, oil and coolant look good. My other scantool was giving a
P2016 Intake Manifold Runner Position Sensor/Switch Circuit Low Bank 1a
P0340 Camshaft Position Sensor A Circuit Bank 1 or Single Sensor
