2005 Baja Turbo A/T Alternator Wiring

I am having an intermittent issue with the battery light and brake light on the dash flashing on the dash. A previous owner has hacked together the wiring

. Ive replaced the alternator and battery. But the plug on the alternator has places for 3 wires, yet only has one. That one wire seems loose in the plug. Is this OEM wiring or has the wiring been modified. Thanks in advance for your help.
