Ej and Fa Ecu??

What's up guys, so I've been contemplating over this question for awhile, and I've come up blank. So let's say for instance you had a engine control unit for a ej20 whats stopping you from pairing that with a  fa20 engine? Would it be different map parameters or what?? I mean emission wise it should theoretically be the same right??
