When it's coming to covering your underbody skid plates, what are the most important areas to cover except diff, gear, and engine? are there other sensitive components that are regularly getting beaten? is there a solution or a product for this?

From the front bumper cover to main frame to protect the engine oil pan. If it's an automatic, protect the metal pan as well. Anything else with bush / mud driving, clean the under body and suspension to save wear and tear.
If sinking in deep water, make sure the differential vents are extended higher than normal to avoid water / dirt intrusion. Soft shackles and a recovery rope with a strap will help if "bush / mud driving".
If that's the case, add robust pull points at all 4 corners of the body/frame.

I've already got the Front+Gear+diff skid plates from ASFIR and they're great and cover pretty much eveything, but how about the Lower arms? do they need to be protected? if so, is there a recommended skid plate?

That would be relatively difficult because of suspension movement and what no one wants, is obstruction of the lower arms during compression or extension of the suspension system.

As long as it's robust and does not "pierce" the tank when hit. That may be difficult to find a correct fit but can be made with aluminum (light weight) with anti-seize compound on the bolts and other attachments.
The more panels, the more cleaning and added weight.
What transmission is in use?

Service the CVT with the correct oil (Subaru) and filter every other year and if possible, include a transmission cooler (protected) and don't beat it up, don't get it stuck.
